Stoke Me A Clipper should be called ‘Back from the Dead’ as Ace returns, dies, and then comes back life.
Ouroborus should be called ‘Back from the Dead’ as a long dead Kochanski returns.
Duct Soup should be called ‘Back from the Dead’ as they very almost all die and pull themselves back from the brink at the last moment when Kryten opens the door.
Blue should be called ‘Back from the Dead’ because Rimmer (who pretends to be dead) is brought back as an AR simulation of the hologram simulation.
Beyond a Joke should be called ‘Back from the Dead’ because Kryten is brought back to life after 4 of his heads explode.
Epideme should be called ‘Back from the Dead’ because Lister is literally killed and revived by Kochanski.
Nanarchy should be called ‘Back from the Dead’ because the Holly is revived after being abandoned for hundreds of years
Back in the Red Part 1 should be called ‘Back from the Dead’ because the entire crew is resurrected.
Back in the Red Part 2 should be called ‘Back from the Dead’ because the entire crew is resurrected.

The Last Day could be Shutdown, as it would fit more with the one word titles of III. And I know they were concerned due to the smutty interpretation of it, but I much prefer Natural Born Rimmers to Stoke Me a Clipper. Is there any other story where the payoff to the title doesn’t come until the last sixty seconds of the episode?

I’d say that Ouroboros and Beyond A Joke both reveal the sense behind their titles pretty late.

There are also a few episodes where the title is only relevant to the second half of the story and the first half is largely unrelated: Emohawk, Out of Time, Pete, Skipper.

But of course the definite other example is The Beginning.

Yes, I was going to say, The Beginning’s title only really makes sense in context of the last line of the episode (ignoring the post-credits gag).  And of course Twentica only made sense in the post-episode discussion.

Are there many Rob era episodes that have puns/play on words as titles? The only one that’s coming to mind is Terrorform, which is quite evocative. I suppose Gunmen to an extent, but that’s similar.  

Doug seems to like them a lot more, with Tikka, Nanarchy, Duct Soup, Twentica, Mechocracy, Krysis, maybe Back in the Red. Some of them feel a little more jokey as titles than earlier ones, which seems to fit with Doug’s general approach to his solo version, the same way enemies seem to be slightly less serious.

It’s because the polymorph puts its worm in his can.

It actually stands for Doug Naylor’s Anus, which is where the idea for Timewave came from.
